Either Rusty Bucket Bay or Clankers Cavern. The best was Treasure Trove Cove, though it probably has the weakest music.

If we're talking solely about the first game then I have to go with Bubblegloop Swamp just because the Mr. Vile minigame is absolute fucking cancer.
Many people hate Grunty Industries but it's one of the best levels in the franchise. The various ways you can infiltrate the factory are really cool.
The atmosphere is top notch and the variation offered in the level coupled with the level design is amazing. I think many people hate it because it has a really uneven stream of rewards. The level wants you to explore it and to open tons of shortcuts till you get a lot of jiggies in quick succession and a truly open level to explore.
Clankers cavern or CCW
Rusty Bucket is hard but fair and the settings engaging and unique

I've always hated Clankers Cavern the most, even though I can recognize Rusty Bucket Bay is worse.
If I said to say the worst level from Banjo Tooie I’d say Cloud Cuckooland because the Canary Mary minigame can actually go fuck itself

Unfortunately, I think it's click clock wood. As much as its an interesting idea, and I think the developers were rather proud of it, playing the original, loosing all progress and having to do each of the 4 levels again is more tedious and annoying than challenging. I didn't hate rusty bucket bay as much as everyone else. It was challenging, but the level was pretty small, and I didn't die that much. Click clock wood almost made me drop the game entirely.
Now i'm thinking of it Tooie had so much more interesting levels.

I think what I liked most about banjo tooie is how all the levels were connected and how something you did in one level affected the other. It made the levels feel like they’re all in the same world, instead of in the first game where you jump into a chest and now you’re in an entirely different universe

Easily Cloud Cuckooland. The Carnary Mary challenge is damn near impossible. Grunty's Industries is the only other world in the series I don't like.
Clanker's, Cloud Cuckooland, or Jolly Roger's Lagoon are all solid shouts.

Tooie is not as polished as the first game. I hate going back to levels just becauseyou need to get a jiggy in the future. The bosses were a neat concept that the first lacked too. Jinjo houses are useless and IDK why it exist. Cheato pages were stupid and the fact you have to walk all the way back to Spiral mountain is a pain.
Getting the jiggy at the top of the huts was always frustrating as fuck. Call me a brainlet for falling but I hated it.

Freezezy peak is the only level where a Jiggy cannot be collected without an outside ability. Also the snowman are annoying enemies that you have to kill and the camera is retarded with the move. Otherwise, the level pads out by spreading the objectives

The biggest flaw with banjo kazooie was that every time you died, you had to collect all the jingos and notes again so you had to get everything with one life. Banjo tooie fixed this problem but the levels felt too big and empty.
Only levels were death was ever a risk are Rusty Bucket Bay, and Click Clock Wood.
You could also argue the maze tomb in Gobi's Valley but you have so much time for that, I don't think you can die if you're reasonably trying to succeed
Most of the levels in Tooie. Banjo 1 is perfect.
