Tbh I agree with you - it makes perfect sense for her to know about and use the shinobi shortcut. It would very easily explain how she's get to both locations. Plus, she's shifty anyway - she purposely holds back information, decides to fight you if you change your mind about the immortal severance, her boss is the big bad of the game and when she works out there's a way to purify Kuro she doesn't tell you.
