Joker makes no sense because Persona 5 was launched on a Sony console, Persona's 1-4 were exclusive to Sony, so using any Persona character would not have made sense. Jack Frost would have made more sense as Nintendo does have many Shin Megami Tensei games.
Snake makes sense because his console debut was the NES, even if Metal Gear Solid made him an icon, but Cloud doesn't because there are 6 Final Fantasy's between the NES and SNES but they chose a character from a game made iconic by Sony.
Also too many god damn Fire Emblem characters. For a fat minute all they could care about was Fire Emblem, and when Awakening showed up, they picked the character who for nearly a quarter of the game is disguised as Marth.

Nintendo lost Final Fantasy VII to Sony because they chose outdated storage for the N64. Final Fantasy wouldn't have survived this long without Sony. Cloud was shaped and molded into an icon on Sony hardware. He's synonymous with Sony and it feels weird having him on Smash and Not All-Stars.
