It turns out the "narrator" of the game actually wasn't the player character, it was a psychic from the past linking with you, and they pulled it off very well as that meant the bottom screen was ALWAYS "the past", while the top screen you had gameplay on was "the present".
Considering the entire game was about absurd puzzles and psychics were discussed frequently, it didn't come out of nowhere either. It's a shame the 3rd game in the series shit all over it, but the 1st game was amazing and the sequel was great too, even if it's twists were a bit more cringy.

That's the psychic child from the past, and she's crying because she's literally about to die in a massive oven if she can't solve the puzzle on the screen, and as a small (but psychic) child she can't solve it on her own.
Basically the whole plot (massively reduced) is that a group wanting to harness psychic powers trapped a bunch of kids that could potentially have psychic abilities in this boat full of death traps and puzzles, with the idea being that they'll all die unless they can harness their latent powers and solve unfair puzzles (for a child). This child is at the very end, the final puzzle before freedom, but she doesn't know what Sudoku is so she has to mind link with someone from the future to solve it. Now the crazy part, which gets into time travel shit a bit, is that she links with someone from the future, but that person has to be in the same situation, which doesn't make sense... so she grows up to basically invent the exact same "torture boat" situation, forcing the world to correct itself so someone in the future will exist capable of saving her child self by assisting with the puzzle. That means the entire game, the bottom screen is the past but you don't know it, while the top screen is the present. They foreshadow it pretty well, explaining that this is the 2nd time a boat has been in this situation, and they explain that the whole point was to force psychics to sink or swim essentially, with the final reveal being this screen and the following explanations
