Because they're not common. It's just like the whole maid thing. They're there to fulfill some romanticized image of western culture so it looks cool and different to otakus but it would look completely out of place to a real westerner.

What would a nun do in a western game? Not the most exhilarating lifestyle. Japanese devs just like to dress their characters in easily identifiable, distinguishing clothes with no context and 500 belts.

The closest thing to nuns in Japanese culture is shrine maidens, and I guess they just figure it as a different way of portraying that type of thing.
Shrine maidens used to be subject to prostitution, which is why they, and subsequently the nuns they also portray, are sexualized so often. (though that isn't exclusive to them)
Plus there's some exoticism there as well.
What would a western nun do in a game? Run a sanctuary for beaten women? Bake cakes for charity? Not really compelling gameplaywise.
