May as well ask here: Am I supposed to come back to the aquifer system later if it was the first place I went to after the Outskirts? Seems like I can't swim long enough for certain tunnels (ie going to the right after the long shaft drop with a bunch of leeches at the bottom).

That area is completely optional but if you want to explore it go for it. Don't press jump while swimming unless you desperately need a speed boost (it makes you run out of air quicker) and wiggle a little to go faster, you can also find a plant in some spots that can help you breathe underwater if you carry it with you.

Thanks, I'll keep an eye out for the plant. So far I found the ones that pop into a bubble when wet and I can eat them, the slow down mushrooms, and the life flower one that keeps my symbol from degrading after a death.

The actually story deals with existentialism/Buddhism(with transcendence)/harsh nature of existence/evolution and progress of technology and man. There is more but it goes into spoilers too much.
