They literally explained this in one of the comics that came out in Halo 3. The forerunners were aware of humanity back when we were Homo Habilis and basically thought it was cute that they finally found another sapient species and took it upon themselves to watch over us in our very infancy. The comic is told from the point of view of a shaman who sees them constructing the portal to the Ark and thinks that they are gods. Unfortunately they had to fire the rings and sudoku themselves. I think there was one forerunner who was on Earth at the time and basically decided to live out the rest of her life quietly before dying and disappearing in the dust of history.

The flood wiped away the old world because of its transgressions, sequels to Halo 3 could have had themes revolving around the book of Revelation and second coming of Christ.
