Rapture fell because Ryan failed to heed the warnings about just how bad ADAM would be and how it would influence the culture of the city. Its what led to Frank Fontaine's rise to power. Fontaine led to Ryan's descent into tyranny and paranoia.
So its those little sisters that are to blame really.

Real answer: devs themselves said that they weren't thinking about being anti-objectivist or anything political, it's more about the humanity ideals meeting the harsh reality. The Rapture is the ideal, the water crushing it and getting inside of it is reality.

Ryan didnt try to control everything and everyone until it was too late. Thats what allowed Fontaine to gain such power. Everyone told Ryan he and ADAM were bad news but he didnt listen because he saw Frank as yet more proof of his beliefs. Nationalizing Fontaine Futuristics was the beginning of the end and it was his first real overstep.

Ryan is also based on Howard Hughes. He was so confident in his philosophy, but didn't realize his micromanaging was hypocritical, had he listened to his too advisor McDonough or w/e his name was. The City would probably have reformed and survived. But his mental deterioration got so bad he became a recluse and obsessed with defeating Fontaine to protect his ego.

If it wasnt fontaine it would have been someone else. He was up for his ideals all the way till he saw how it worked both ways.

If anything id say this game is pro drug control. Showing how fontaine released a literal poison into the market with no government regulation.

Also- Rapture only really started to go to shit when Ryan began going against his own ideals. His bizarre regulations on religion and trade with the outside world (punished with death) allowed Fontaine to grow. Fontaine wanted the power that Ryan was giving himself- if Ryan stuck to his ideals then there would have been no power for Fontaine to take in the first place
