There are literally countless games like this, but traditional game design slightly favors the ultimate final boss who has no peer but the protagonist(s) that beat them. It's not entirely far-fetched, even flat hierarchical groups such as councils and boards tend to favor one or more of its members whom they defer to even if they're all nominally equal. Not that realism is the issue here.

For example, Cloud and friends are not really bullying Sephiroth because at the end of the game, he is a god-like being that casually summons meteors from deep space and can cast the most powerful magic to exist in the setting.
