The Rose he was talking to throughout the entire game wasn't Rose. It was just another face of the same AI that the "Colonel" was part of. You can tell because when the Colonel starts wigging out on Arsenal Gear, "Rose" does too. The fact that Rose is an agent of the Patriots sent to fake a relationship with Raiden is still true, but Rose wasn't the one emotionally fucking with Raiden in MGS2, and Raiden's choice to stay with her even after discovering she's just a plant is proof that he's willing to move on past the lies and the simulation and look for something real and genuine.
