It seems like you basically shamed God into admitting he was wrong, by refusing to shoot him while HE was perfectly willing to shoot you; Thus by him shooting Neko he was proven "Inferior" to a human due to the human being morally more pure than him, the one casting judgement.
This forced him to ressurect Neko and call off his Genocide plan because to do otherwise would be to admit he was inferior/fallible.
This is why he's still pissed when the Producer is ribbing him in the end.
Additionally, this isn't abnormal, this is how ALL of heaven is, since the producer had to resort to taboo "Evil" actions to help the world and get people to progress past their evil actions, while heaven would cheerfully have just ignored things and killed the humans, blaming "Them" for "forcing" them to do so.
This is why he mentions that he has to, at all costs, avoid his alternate reality self because his alternate reality self would immediately recognize him as being a "fallen" angel due to his actions and turn him into this heavenly associates.

Now that you mention this Joshua's motivation seems more clear. He wanted to destroy Shibuya the same way the biblical God flooded Earth, or destroyed Sodom and Gomorrah.
Your theory makes sense, but here's another take on this. Joshua was convinced that Shibuya's citizens were too selfish. They did not care about each other and were ready to sacrifice anything for their own good. When Megumi begged to differ, Joshua proposed his game and went to choose his proxy. For that, he chose Neku, because Neku is the pinnacle of selfishness and individuality at the beginning of the game, going as far as trying to kill Shiki at the first week for one chance at escaping the game.
Now, skipping ahead to the very end, he proposed the duel he fully expected Neku to be selfish and shoot in order to win. But he didn't, thus proving that he changed. And if there is hope for Neku, then there is hope for everyone in Shibuya, thus motivating Joshua into sparing them.
I think that explanation is more likely because it speaks well with the entire theme of the game, as well as character development, whereas your explanation would require Japanese developers to have in-depth knowledge about the Bible which they never have. Only the West has this idea of God having to be "morally good".
With that said there is one thing I dislike in my explanation and it's why Neku refrained from shooting. He was perfectly justified in shooting Joshua there. It was self-defense and he was doing it to save his waifu, his friends, fuck, the entirety of Shibuya. Shooting would not be a sign of selfishness at all, and considering how Joshua was his killer he had no reason to have sympathy for him and spare his life, especially when doing that means he is murdered by Joshua once again.
But I fear that might just be shoddy writing.
What I'm more curious about is Neku's entry fee for the final game. He wouldn't have been able to recover it since he lost. What did he lose? What did he even value then?

Complete conjecture, but I always headcanoned that it was the bullet. If Neku shot, Joshua would win anyways and erase Shibuya. If Neku didn't shoot then there's still hope and he wouldn't erase Shibuya.

I played both the DS and the Switch versions extensively and I can say the Switch one is superior sheerly for the remixed music, which is amazing and much superior to the originals. The art is superb and does much more justice to the character design than all the whole 20 pixels the DS screen allows.
Yes, the gameplay itself is arguably more dumbed down, but you can retrieve the "learn your partner" gimmick by playing co-op with yourself. They did add many ways to play the game.
So, in short, I highly recommend against playing this game with inferior art and music on a tiny screen just because some autists told you the gameplay on the DS is better. It is but not that much, and the Switch's gameplay is still superb.

Yes, the singing was monotone at most tracks of the original, felt like the singer was reading a piece of paper. This was probably intentional to mimick the urban pop style which is indeed monotone.
