The genderbending was very important in the story of Remix Heart as it's why Mai went to the academy where the story unfolds, why she was able to remain incognito despite being the heir to a powerful noble family that other characters knew and why the girls went around the academy looking for grimoires. Also it was central to Mai's character arc since much of her inner conflict as well as her identity crisis stemmed from her becoming a girl, while the climax of Remix Heart involved Mai accepting herself as a woman, realizing that she enjoys her current life and deciding to give up trying to reverse her transformation. You'd need to drastically change both Mai and Remix Heart if you had Mai be a woman from the start.
Also Mai's dad didn't hate her. If he did then he'd have killed her on the spot at the start of her story. He allowed her to go to the academy in order to give her an opportunity to live a more free life.
