No in MGS4 it's revealed that those were the original members. In 2 and 4 the Patriots is still a completely autonomous AI that controls the world through information, genetic, and human control.
It's definitely mysterious and shadowy, the only ones who know about it are the people closest and in the mission. The rest of the world has no idea, also what other way would it be? Of course it's a fucking AI, and that was shown in 2, so if that's your issue then you would have a problem with that game as well.
