You could play them all, 1 misses some quality of life shit sequels had and 4 forces you to do multiple runs to get the full story, but one run of 4 is fine. I think 2, 3, and 6 are the best.

2, 3, and 6 are all great.
1 is enjoyable but clearly suffers from being the first in the entry.
4 has the most problems especially with being designed with repeated New Game+ in mind.
Also 5 was the only game in the series to feature Liberation Battles so don't expect to see it again.
The Navi Customer feature wasn't introduced until 3, so you won't get to enjoy it in 2.
As amazing as that'd be, capcom probably won't translate an old game for a collection.
They didn't do it with &bass so why would they do it for some rpg that might not even sell as well.
I'd argue the elemental armor system in 2 is still great. I really do hate fighting the frog bitch every time, though. Hate ThunderMan, too.
Normally a collection is handled by their original devs or at least core members of it. Like with the Mega Man Zero Collection on DS.

2 and 3 were the masters of having genuinely frustrating and challenging boss fights.
They were accomplished through their field hazards and unique attack patterns. Shit like BubbleMan, SandMan, PlanetMan, KingMan.
2 didn't have an armor system though, that was only 1, and it amounted to "wear this to take half damage, except you take double damage from a single type".
But 2 did have an elemental armor system. It was an improvement upon 1's, instead of buying armor from a shop you get an element type based on your playstyle. Your element will reduce damage from a type like water taking half damage from fire.
So do Lan and Hub being brothers actually matter in these games? I've never played them but I think I get the basic story.

The 4 inch nel? Yeah, I got .exe, Geo and Volnutt. Skipped Roll Caskett because Sentinel went giga kike with her.
There were some extra accessories that came with a statue of Lan, but it was really fucking expensive for what it was.
I'm kinda bummed I passed on it looking back, but really I'm just glad I have a great EXE figure after having that old western one on my desk for so long.

You might be right, I had a hard time getting into Bravely Default and Trails of Cold Steel recently too. Weirdly though Atlus games don't have that problem for me, I can eat up an Etrian Odyssey game any day of the week.

It feels really weird to be done with BN3. The only thing I could do is grind for chips and bugfrags to throw in traders to get more chips in different codes to make meta decks with, with no meta scene for me to play with online.
5's chip library is also pretty meh.

Does anyone know where I can find 100% complete walkthrough guides for all the Battle Network games? I don't wanna miss anything playing my second time around and every guide I look at is either inaccurate or doesn't have everything (including post-game content).

I used various gamefaqs guides for bn3 to finish getting all the completion stars, only inaccuracy was one chip drop having the wrong letter.

Funnily enough, one of artists for the game thought she would show up with her dad and made some concept art of her. It's possible she exists somewhere in that world and just never showed up in game.
5 isn't even that bad aside from a lot of the story progression being relegated to Liberation missions from whoever the fuck. All of the themed dungeons are instead for recruiting people to your team, and they don't even have anything to do with the character thematically because it's the same dungeon between versions but with different characters (ie: Mines to get Magnetman or Knightman)
2, 3, and 6. BN5 is the only one with Liberation missions.

having them as substitutes for actual dungeons isn't that great, the Darkloids are basically just "HAHAH I TOOK OVER X AREA Y TRY AND STOP ME" and then you do, and that's it.
Yeah the frozen internet is the worst part of 2 but it's right before the finale if that's any consolation. It's less painful if you have the main warps unlocked but those are hidden in specific sidequests instead of being doled out after a respective scenario.
They aren't a fan of the turn limit I guess.
As much as I like Metalman's EXE design I really detest that they were indecisive on if his theme was Circular Saws or Gears.
I never thought of them as substitutes for dungeons, since for each team member you went through a dungeon to get them, so liberation was a breath of fresh air in-between each dungeon

Styles would have been a lot better if they weren't such a grind. Learning that you needed a Team style and I think a high level one in order to get certain chips needed to beat MMBN3 made me drop the postgame that I was enjoying immensely up to that point.
Shadow Style scarf loofs stupid, and also it conflicts with Ground Style.
If I recall they had some pretty aggressive anti-cheat that would close the game if you do a google search for "cheat" or "hack"

You need chips exclusive to Team AND Custom to 100%, not that that matters because unless you have the opposite version handy to trade with you can't get the Mistman/Bowlman chips.

Thing is Custom was an easy style to get if you were playing the game properly and I nearly always got it.
I did have a friend who DID do the grind for Team Style and got me the other versions' chips I just never had the spirit to grind through enough battles with time freezing chips to finish my end of it. Always felt bad.
With the exception of 4 the BN games are generally pretty good about missables.

While I neither like nor dislike the pairing, I personally tend to view any ambiguous art to be depicting a brother-sister relationship. Netnavis have to have some kind of breaking point, right? They don't age or rust or whatever, but there's gotta be something like a "natural" death for a navi, even if it's due in part to the declining availability/quality of maintenance. I should hope they eventually just stopped producing new navis and let the ones that existed live peacefully, they're pretty much sentient life. Letting the remainder inhabit advanced copybots or create a cyber society not built around virus busting would be good, too.
