You need a phone that has support for FeliCa cards, IIRC the only phone in the west sold with support for it is the iPhone. After that you add a FeliCa card to your virtual wallet and use that as your pass.
Honestly it's easier to just buy a pass from the desk and keep it in your wallet.

My card is already registered to my konami account so I don't know if it automatically ties in with the app or I have to register it again on the phone somehow.

The eAmuse app is pretty much useless other than for getting screenshots of your scores. You need to add your card to whatever NFC wallet app your phone has and pray that it supports it.
