Not any particular game, but I like to play MMOs that way instead of mindless grindan.

Hotline Miami's section wasn't good but it was at least an interesting part of the story. The Zelda series has one almost every game, and it's annoying as hell.
Wind Waker has one with the island, and then the optional one with the formerly rich girl.
Ocarina of Time has one with the castle guards.
Majora's Mask I think there's one with the Deku guards (not sure)
Oracle of Seasons has two with Subrosians (not sure on Ages)

Non FP-plattformer collectathon has a FPS-section.

why hasn’t Zelda embraced stealth more heavily? It’s so lazily done in BOTW, but puzzle/stealth is an awesome combo.
