Well when you get down to it Chief is pretty much outclassed in nearly every category except maybe durability. Also take into account that one of the things that lets him survive so much shit is his insane luck, which doesn't factor into a 1v1 fight. There's nothing realistically stopping Samus from spamming powerbombs or blitzing him.
If Master Chief has access to covenant weaponry he might have a shot.

It is assumed that after the events leading up to Fusion Samus lost her abilities from the former games, as such her arsenal can be comprised of any weaponry from Fusion as well as items that have made multiple appearances in the series (since that likely means the Chozo has more of that item across the galaxy) but since the only source of the Aeion Weapons was SR-388 which was destroyed in Fusion it would appear that Samus wouldn't have access to those abilities, doesn't really matter though because her Metroid DNA effectively makes her a walking bioweapon.

The only advantage the Mjolnir offers is the raw shield strength, the recharging of those shields, and a moderate raw physical power output advantage.
Samus is faster and more agile, has far, far better weaponry, armor that, while not as well protected, is more durable, especially given how weak most of the Chief's arsenal is, and has better experience for this kind of 1-on-1 deathmatch, as most of the Chief's experience is in working with a team, and/or fighting large numbers of enemies, not in fighting powerful single enemies like Samus is.
Even allowing the Chief to use the more conditional abilities at his disposal doesn't put him on Samus' baseline, let alone if we give Samus those same conditional abilities too.
Out of armor, I'd give the edge to the Chief, since Samus suffers a lot from the loss of protection and the reduction in her arsenal, while the Chief's skillset applies better to just being a dude with a gun.

That's because the Plasma Pistol has some kind of EMP effect, it's why it drains the power of vehicles if it hits. It's not raw power, it's a work-around.
I don't think that matters much, Samus still wins, the charge shot can probably overpower the shield outright, and nothing we've seen indicates that the Mjolnir is particularly well-suited to handle freezing attacks, especially given that it has a liquid layer, but it's a side point.
It would probably be more fair to put Samus up against Kirby, the pair of them are borderline Godspawn in terms of power.

It's just a simple breakdown of the equipment and training still available to them, in which case I think the Chief wins because he looses less in the transition.
Samus literally looses all of the equipment she's most familiar with and has the equivalent of a sidearm (A very powerful and versatile one, but still, not something intended to be a mainline weapon)left, while the Chief still gets to use all but the heaviest stuff like the miniguns and Spartan laser, maybe some Brute weapons if we were even considering his access to xeno weapons in the first place, and he probably can't grenade jump anymore.
Samus' basic gameplan has to change a lot, while the Chief only has to worry about not having shields anymore; his basic gameplan doesn't change, and this is basically how he gained a solid half of his experience anyways.

Kat didn't have her shields up and she was a SPARTAN-III, a mass-production style model of super-soldier that was meant to get the job done even if they died in the process. SPARTAN-IIs like Chief were much tougher and had armor to match, but were more expensive and time-consuming to make too.

I think Samus beats Master Chief, but the Federation looses to the UNSC, and the Metroid Universe as a whole absolutely looses to the Halo one.
Only possible mix-up really comes from the Metroids themselves, SOMETHING interesting would happen if The Flood and the Metroids came into contact, but, my gut tells me that The Flood win that interaction. Even if we discount The Metroid and Flood, I think the Covenant alone would shitstomp Metroid, even if they had a really hard time dealing with Samus and maybe Ridley or the other Space Pirate bosses.

It's absolutely a power skew that only seems fair when you first look at it, but those are the conditions the Chief could beat Samus under, as far as I see it.
I don't see those as particularly reasonable conditions, especially because of how attached both characters are to their armor, but that's the only way resembling fair the Chief could win under.

Pinkavores are also capable of hunting and killing eldritch abominations, as all of Kirby's abilities are essentially organic and biological in nature. The main difference is that pinkavores are less reliant on copy abilities, they have acid and bites in addition to the slide kick and air blast.
Another way to think of it, Kirby can use the Mic ability, while each Poyofex can have not only a biologic mic implanted in its voicebox, but it can have a massive subwoofer carapace to amplify that sound.

when an AI wanted to disable her it opted to lock the doors rather than attempt to interface with the suit, i'm not sure cortana would have reliable access to tip the scales too far even if she could comprehend the programs.
chozo tech is basically magic, and when other species below them have tried to study their more advanced artifacts, they couldn't interface with them or learn anything meaningful.
Warframes. Way more mobile, way more variety in powers and abilities, and I'd say the weaponry is comparable. Warframes are also far more skilled in close combat, so the frames could just bullet jump into melee and wipe the floor with a guardian. Especially if they have an ability that facilitates it.
Or just have Nidus strap a tentacle on to its guardian opponent and call it a victory by default because the guardian can no longer take actions, and any damage that would go to Nidus would go to the trapped Guardian anyway.

There is an equivalent to this for Warframes, but I really don't want to say it for fear of colossal spoilers. But let's just say there's an even better comparable ability, at least when it comes to the Warframe itself being in combat.

I think the closest this has ever happened was making an operator go crazy and therefore no longer reliable in a fight, and those were extremely extenuating circumstances. There are times in combat that an operator is vulnerable to attack, but all it does is put them back in the Warframe and continue the battle the normal way.

Well, if it's just genetic cloning, the final boss of Star Allies, Void, is heavily implied to be cut from the same cloth as Kirby and is some sort of super uber deity that is the progenitor of souls, dreams, life, etc. The lore implies something along the lines of how the difference between Kirby and Void despite being more or less the same species is that the latter did not have positive emotions imprinted on him, and Kirby is able to kick his ass. The ending boss description even says that Void may be reborn the same as Kirby, prioritizing snacks and naps and shit over conquering all of reality. So I don't think biological clones with enhancements would necessarily be stronger, and that's even assuming that Kirby's powers are biological to begin with, seeing as so much of it ties into immaterial concepts like dreams to begin with.
Basically, this happens whenever another universe has something broken for the Tyranids or Orkz to get their mits on. Tyranids hard-counter biology, Orkz hard-counter technology, and can really only be beaten by a combination, or something that is neither biology nor machine.
40K versus DBZ ends with every single tyranid gaunt becoming Perfect Cell, except with retroactive millennia of combat experience, and possibly able to create their own dragonballs.
Like, Gundams. Tyranids gaining Newtypes is meaningless, and Orkz gaining Gundam technology doesn't mean much without Newtype pilots to match, even if they can make literally any Gundam model they loot faster and killier by painting them red and giving them more spikes.
Gundam still looses because it doesn't have protection from Chaos warpfuckery, and all the pilots just get raped by demons and then we get Chaos-Gundams.

So, like Superman, he's toned down, but with Wally's personality in that show I think you can excuse it that he just doesn't know what he's capable of, and sticks to pretty standard "really fast guy" stuff most of the time. Superman just has this weirdly fluctuating power in the series. Some weeks he's strong enough to punch Darkseid into paste, another week he's brought down to his knees by some electric shocks.
his memory is fine, he followed her from SR388, attacked ceres right after Samus left and waited for her just to rub it in.
do keep in mind that he hasn't died, just gotten very close.
in zero mission there wasn't much left after Samus finished her impromptu therapy session on him, but it was enough to rebuild.
in the prime games it seems the phazon keeps him alive, and even when it's gone there's enough left.
end of metroid II he's pretty much okay.
it's only in super where Samus once again goes to town on him when he isn't mostly metal, and detonates the planet before he can be collected, that he is actually dead.
for now the ridleys in other M and fusion are the same clone, and they have a hazy but present continuity of memory.
mental upload tech does exist, and he may use it, but for now there is no indication of that, and the federation that cloned him wouldn't have access to that data if they wanted to do something like that.

The X-Parasite has never had anything resembling an organizing intelligence before, from what I know, and while there might be some initial caution from the Gravemind's perspective, I think the power and natural symbiosis between the two species would just be too good to pass up.
X-Flood would probably eradicate non-Flood bound X-Parasites, using its own X-granted abilities and knowledge to do so and gain a monopoly on its energy, at which point, their goals would be one and the same.
The X-Parasite isn't "smart" enough to thwart this, and even if it was, that would just mean it wouldn't have to be eradicated in the first place and their cooperation would be even smoother.

They have intelligence, but not on the same scale as the Flood. The X-Parasite can coordinate, to an extent, but more-or-less functions on an animal level. The Gravemind is on a whole other level.
And the X-Parasites absolutely do believe in symbiosis. It literally killed itself to help Samus kill a Metroid, and partnership with The Flood would be far, far more productive than that.
it might be an uneasy alliance at first, but atr a certain point, their goals are literally the same, except The Flood happen to have a need for raw power output, and the X-Parasite happens to have a need for advanced transportation. Both needs are handled splendidly and feed into eachothers kits.

if you want to make the two distinct enough to warrant different gameplay, then you could actually use the luminoth idea. the moths have a distinct aesthetic while still being chozo tier, and having her be more mechanically powered and technically oriented to reflect their preference of machines over monsters could distinguish the two. you can even have her change her name and become a character in her own right.
otherwise just play from the perspective of one, finding stolen fed data about a clone project, encounter the other, and go from there. actual writers would of course do much better, but the gist can apply.
