I almost think its a little unfair to ask of a game. Games have as much writing and story as a book but also have to fulfill a lot of the same qualities as movies as well while often having less time put into them than solid book and less budget than a movie.
I think Nier was as deep as it was going for. Last of Us on the other hand may have been more fans over hyping it since it was really just another zombie game. And fuck put zombies in anything now and I just immediately fall asleep.
Put for your question I would say Soul Reaver. It ran out of time/budget as the series went, but it was damn good.

No, there was nothing deep about Bioshock aside from the setting.
It's still night and day compared to Infinite, and the gameplay isn't even comparable, but the story was still kind of stupid. Yeah, I get it, the player does what the game tells them to do, wow, so deep. Bioshock 2 had the best story out of the three.
