It's the 3D Zelda that really forces you to think about how much of the dungeons are structured and how every piece relates to each other in terms of location and shape, literally so in the Skykeep since it involves sliding all the rooms around.
There's a lot of Zelda dungeons that, while fine, are often just going from room to room solving various puzzles that could be arranged linearly without much changing.

The best imo was the Fire Temple tied with the Forest Temple and the mini Ice dungeon for second place.
