Lots of reasons mainly concerning airflow and cooling.
Lots of space to run cables for water cooling.
Lots of airflow over the components so heat doesn't build up.
Easier to swap HDDs and SSDs.
Less lent/dust piles up.
Because of the above it's quieter.
You would get more out of moving from a half case to a full case than you would from putting your case on your desk.

My room is too small for a desk, I use a chair for my monitor while laying or sitting on my bed and keep my PC on a flat piece of wood to at least keep it from touching the floor.

Well mostly depends on how loud you have the amp. They're close enough that if the amp was sufficiently power and loud enough while next to the PC the sound vibrations will actually have some impact on the hard drive's while they are reading/writing data since you could possibly end up shaking them a little. If you're SSD you'll be fine though.

Top of desk isn't strong enough to hold my tower. It's sitting on a bottom "floor" section of my desk.

My PC sat on the floor because I didn't want to deal with the heat and noise. It was okay because my apartment was all tile, so it had good airflow.

You still don't want to get bit. Roughly a week of constant shooting pain isn't a fun experience.
