The story in the pokémon games isn't simple and devoid of "anime tropes" by design.
It's got them, and the story and antagonist are not shy with those.
It's just that they are incredibly weak and simplified because GF is lazy and knows the story will fly over the main demographic's head anyway, hence we have very simple and repetitive dialogues, further limited by a silent protag.

There was some kind of attempt to explore the idea of the "true self" with invocations of the Freudian id/ego/superego(like previous xeno games) but honestly it's all a bit muddled and difficult to suss out. I think the whole Pyra/Mythra thing is fine in concept but a little weak in execution.

They were always meant to come back, the original ending just didn't show in what form, it cut at the core glowing again, hinting they were gonna be reawakened, but the player could imagine in what form for himself. The only thing the new ending changed is that instead of form, the player has to wonder in what state of mind/if they remember their previous awakening or not.
