The first thing you need to understand about how BlazBlue World works is that Amaterasu dreams up the events of the world but the people that she dreams up are still autonomous and can act on their own. During the events of the real world, AKA not the events of Blazblue's world which is sort of a bandaid on the Apocalypse that already happened, humans actually found Amaterasu. Well actually they found Susanoo's empty body which led to Amaterasu. And upon realizing that Amaterasu was functionally a god and the Machine that could be manipulated they started trying to figure out how to do that. That's why all the robots look like teenage girls, Amaterasu only reacts to human shaped objects. The origin, which is the blond haired girl that was crucified at the end of the game, was the first one to return with Godlike power. She became Amaterasu eye or in regular people speak she has a Wi-Fi connection with God that lets her use its power to change and rewrite history and reality. Of course when the doll stopped wanting to be treated like weapons Humanity decided to destroy them. But it's kind of hard to destroy something that you've turned into a god but they were able to capture the origin and throw it back into the boundary. At least before Humanity killed itself with the black beast and completely destroyed the world on a really stupid Gamble. But lucky for them the origin made contact with Amaterasu again, linked up with it, started calling itself Saya, and rewrote reality to build the current world that we all know.
