That's pretty much what I think Cosmic Horror is, but I think "Lovecraftian" is a bit broader of a term. Though he has many stories about beings that are incomprehensibly powerful, a lot of his stuff deals with the degradation of society.
But in regards to cosmic horror, I think the hopelessness needs to come from a realization of just how insignificant we are in comparison to these grand entities.
I'd love a game where angels are insane looking but still your allies that help you in combat. Imagine fighting someone and then a recursive ring with eyes on it just comes out of nowhere and fucks your shit up.

Maybe try to do something similar, write very short paragraphs exploring your ideas and move on when you feel this way. Do you have some means of mindmapping? That's the best way for me to get started.
I create various mindmaps that kind of branch out into each thing that's important for the story I want to tell.
Let's say a "character mindmap" So the big bubble is "characters" sub bubbles are "protagonists/antagonists/ other" and then I go and name them. Answer questions like what their role in the story is. What their motivations are for doing their role. What they want. What they are afraid of. What their weaknesses are, etc.
And then I move to a "themes" mind map. A "world" mindmap. And an "events" mindmap where I answer similar questions. After that I start writing short paragraphs going into further detail about each bubble. And then I outline the basic structure of the story "A goes to B this way which leads to C where character X is met." And then the fun begins with the actual building of the meat on the bones of all that background structure.

My story takes place in an extremely religious post-scarcity society. The ships they are in are colossal. They're run by a conglomeration of AI that are based on former citizens of the society. Certain people get to become a sort of law enforcement/educators/preachers that make sure the ship is orderly. They have the ability to become "reborn" immediately after death, so they're immortal in a way. However, they lose all their memories from their previous life. The main character is one of those guys. As I've said, I haven't got a main conflict yet. I've been thinking about introducing a rival society of "pleasure seekers" who use extreme genetic modification to basically do whatever they physically want. I also had the idea to play around with the memory stuff. It's still really basic stuff

No, it takes place outside of the cells a lot, but most of the planning is from inside the cell. They eventually show proof that it, at the very least, wasn't them, so they're given a longer window of time, free from their cells, to figure out who the actual culprit is. There's a lot of magic shit involved that leads into stories I have planned afterwards.
Also, that's a really neat concept. Maybe for a conflict, you could have it that They always reincarnate no matter what, and what they're really choosing, unbeknownst to themselves, is whether to return to their old colony or not. If they choose no, their reincarnated selves are shipped off to another colony, where only reincarnations live. Their most scarce resource being that they're sterile and can only repopulate when someone else is reincarnated, so they attack other ships to kill people and add to their forces.
That being said, I don't have any idea about the rest of your world, so I don't know how much that steps on other plans you've already got laid out. I just like conflicts around the ends of bloodlines. In my world, half-elves are sterile, so breeding between elves and humans is seen as taboo and a sleight against your family name.

A different highly advanced civilization are rapidly expanding in their universe, crushing any opposition that they come across. They then come across a "living black hole", a strange mass that absorbs absolutely all energy it comes across. It slowly makes its way through their civilization, draining solar systems one by one. All attempts to destroy it with their usual weapons fail because the kinetic energy is sapped away.

I was planning on having the religious/robotic society be completely at odds with the genetic modification society. For the characters example, I write simple and straightforward bios providing some backstory to expand on the bullet points. And where I want them to end up in the story, I give broad strokes of the arcs I want or don't want them to have. Character A's goal is this, his goal is this because he came from here and was inspired by that, he learns that in order to achieve his goal he needs to do this, and as a result he becomes stronger and changes from where he started. Maybe his goal changes as he changes. Maybe he's more straightforward and sure of himself so the goal doesn't change but how he plans to achieve it does because of the circumstances of the story or the characters he meets along the way. I answer and explain basic questions like that.
Same with themes or the world. City A is like this because there is a massive famine that has driven the citizens to desperation. In their desperation, they turned to a strong man dictator who has taken his powers to destructive extremes. The citizens hate him but are afraid of the power he wields and are also afraid of losing that precious stability.
Theme A is this; this what I as an author want to say about this theme or what I mean by this. If the theme is "revenge is a destructive road to go down." Then this is why I personally feel that way, and this is the way I hope to convey that in the story.
