Yes, mostly just some minor changes in social links, primarily with the girls not being forced romance while the boys become forced romances. And some minor changes in dialogue and speech choices.
A small number of story events are slightly different, most notably during the island and the class trip, such as the hot springs scene being from the opposite perspective.
Also the FemC's primary weapon is a naginata/spear instead of a sword, though it really makes no difference.

There are differences between P3/FES and P3P, but the only changes between male and female are social links. Magician, Chariot, Justice, Hermit, Fortune, Strength, Star and Moon are the social links that are different between the two. FeMC gets to /ss/ the shota, and has a chance at saving a character from death. In general the theme of the FeMC route is "butterfly effect", as in how a single difference in character can change what happens in the game, so it's best saved for if you've already beaten the game as the male PC.
