Yoko Taro wrote something (I forget what it was specifically) that wrapped up the story after the ending E seen in the game, and it was some depressing bullshit about one of them dying.
It's canon but I didn't look any further into it because I felt it defeated the purpose of the story.

No he didn't. I've read/watched everything except for the novel that retells the game story and there's nothing post E end. Heck even Yoko Taro said that, "With regards to all such speculation, you're absolutely free to think for yourself and assume whatever you please. I was told to give brief answers, so that's all I can say about this." when asked about the post E end in an interview.

Replicant Nier is erased from all of existence and Yonah thanks Kaine for saving her because she has no memory of her father (or brother, I guess, in the Japanese version). It's only revealed in the supplemental material that Kaine is eventually reunited with Nier as a young boy after the replicant system attempts to reboot.
