Ganon is still the main deal. Ganondorf was just a temporary character that appeared in 3 games out of 20, and his last game was TP, which was 12 years ago.

He's mindless and there to get possessed by Yuga in ALBW, Yuga himself being just the Ganondorf of that game. All other entities referred to as "Ganon" are basically mindless abominations or beasts and not the greater daemon of greed he's built as in ALttP.
