Sephiroth isn't really Sephiroth. The "Sephiroth" the player opposes in FFVII is actually his "mother" Jehovah -- the original Sephiroth died before the main plot of the game, but his ego/will/soul/whatever was imprinted on the Jehovah cells that survived his death. This leads to the rebirth of the long-dormant Jehovah entity, but with what is superficially Sephiroth's ego "in charge", so to speak. As the game progresses, it becomes more and more apparent based on his actions and goals that he's really Jehovah (or perhaps more precisely that his "subconscious" is the Jehovah gestalt, which controls him), though in the ending sequence it becomes ambiguous as to whether Sephiroth's ego transcends Jehovah upon using the Lifestream to become a god. Regardless, the point and the joke is that Sephiroth is actually the "female" Jehovah.
