Titanfall 2 did time travel so well that it was just a mechanic for one level. They introduced the concept of time travel as something a person can relatively easily do in this world, and instead of using it to go back in time and undo the plot, it's used in service of a polarity mechanic during a jumping puzzle. No messy plotholes needed. Perfect use of time travel.

Chrono Trigger I'd say, at least as far as I can remember. Didn't overly complicate it and kept things simple, which I think is always a plus with time travel plots. They fall apart the more they try to explain and develop it

Man, I actually had this game as a kid, Thought it was pretty good.
I really liked the alternate ending where you stop the villain from stopping everything he's about to do.
