The entire plot of IV the After Years is that the FFIV world "failed" the test and so he heads out to destroy it. The enemies fought in the final dungeon are the same ones from the "Souls of Chaos" dungeons in I (with the Four Fiends added of course).

Closest connection is that "The Creator" has been sorta retconned to be Alexander, so that entire raid chain can be tangentially related. Also A12 had some fucking great music. Rise was 10/10

There's also more than 1 of each individual crystal, as another important character in Heavensward is revealed to have had one as well, and its one that your character had already received.

Nope. The light of the Crystals was born in the Void, the ending of III and maybe V, if memory doesn't fail. Though the crystals of IV behave differently than the ones in III, V and IX, i.e.: They don't summon the death of universes to swallow your whole dimension up when you tamper with them.
There is no power above the Void, with the possible exception of the gods of XI, one of which is supposedly its progenitor.
Just because the story didn't involve crystals doesn't mean there weren't any on the planet. The fact that there are bosses from that world in the facility prove that. He had to get the data from that world somehow, and it's heavily implied that all of those bosses are meant to be like.. the final preserved specimens of destroyed worlds. So it's gone.
The only world that survived out of the first six games is 4's world.
FFVI and FFIX are both exceptional in their timelessness. The games before VI are more primitive and the ones before IX didn't age well visually.

Again, like I mentioned, the crystals in IV DO behave differently from Crystals in the other games. I haven't played After Years, so it's perfectly possible that the crystals from that world are "artificial", and we never see the real ones. That part can fit in the known lore, fairly reasonably. But After Years has no authority to contradict factual information that is presented to us by an unbiased narrator in a game that sits way higher above it in the "canonicity" scale.
The Void overtly connects III, V and IX. Gilgamesh is now a traveler of the Void, and is demonstrably the same character in every one of his appearances pre-XV, discounting XI. That extends the connection to I, IV, VIII, XII, Tactics, and MAYBE the XIII line if you consider a DLC battle canon for the latter. Tactics is a sequel to XII, and you can end up summoning Cloud as a character. If you consider that canon, that extends the connection up to VII-verse as well. That leaves what, II and XV out?

Ascians from other Shards might have directly met these Primals/Gods/Whatever, which in turn fueled the stories for Omega to create its forms, but there's been no direct confirmation that the timelines/histories of the other shards differ from ours. Its more likely that each shard has the same Primals, the same races, as the Warriors of Darkness seemed to know a LOT about Ravana, and other Primals from our Shard.

Take FFXIV for instance that with it's recent 24-man raid connects itself to Tactics, FF12 and Vagrant Story that was written by Matsuno but instead of being a normal connection, it's alternative take in which plenty of stuff is switched up (FF12 coming after Tactics, Ramza and crew actually biting it before beating Altima, etc.) that has no impact on FFT/FF12/Vagrant Story canon

I really liked how they did some cutscenes, particularly during flashbacks with how they used the old SNES graphics, even for events that happened long ago but weren't necessarily events that happened during that game.

I only brought up Ehrgeiz because (like Tactics) it gives a passing explanation for the FF guests to actually be there by way of the Ehrgeiz sword itself; which is described as something inter-dimensional and has materia slotted in it. It even had a passing resemblance to the Materia Blade in FFT until subsequent re-imaginings of the Materia Blade made it resemble Cloud's Ultima weapon.
Although the tiny size of the sprites in Tactics leaves much to interpretation so even that link is pretty shaky.

For the most part, yeah. Most of them are meant to be different versions of themselves, not the actual characters from the FF games. The only possible exception to this is Auron, who is hinted, but not confirmed, to be the same one from ten.

How similar are the rest of the games to 3? I love the job system, and although I didn't look into it super hard, it seemed like a decent handful of other FF games proceeding 3 just didn't have one at all.
The only games with a job system are 3, 5, tactics, 10-2 (KIND OF), and both Bravely's
The job system is actually the one mechanic that gets repeated semi-consistently through the games, that's how good an idea it was. Play V, it's entirely centered around Jobs, and if you can endure a godawful story for the sake of gameplay, X-2.
V is probably your best bet. It's usually said to be III but better in every way. X-2 also has a job system, but that game in general is controversial. XII might, but I dunno. 4 Heroes of Light also has one.
The Bravely series is also worth a look, especially if you end up liking V.

FFV is 3's job system but better, more polished, and provides more reasons to engage with it constantly. Also uses MP now so that's neat
Tactics has the job system but because of pesky things like unit growth rates you're not actually changing constantly between units. Which doesn't matter because the end of the game is going to have you using a party mostly comprised of uniques.
10-2 has dress spheres. They're functional as a job system in every way that matters but 10-2 itself isn't all that fun.
13 and 13-2 has the paradigm system. But the customization in that is extremely limited and not at all close to what you get out of V with the many combinations you can get
LR KIND of has a job system. But that's stretching that word to it's absolute limit.
It seems like another world also fell to darkness, though at least some Ascians think of that as a failure in their goal. It became the Void, a place where voidsent creatures dwell.
All speculation, but I believe in XIV, the Void literally refers to an Aetheric Void, in the sense while aether permeates most of the worlds which sustains life, planets in the void become that way by falling prey to creatures which consume aether and horde it, preventing it from returning to the planet and creating new beings. Every void world instead exists with creatures that prey upon each other to consume more aether, which raise their status among other voidsent by making them more powerful.
This is also why Primals are considered extra bad -- they draw in aether and never naturally return it to the world since they never die, instead just continuing to draw in more and more aether over time. In that way, they function like voidsent, and by us slaying them, we force the aether to dissipate back into the world. It's also why we ourselves can't side with Primals (Except Shiva, who wasn't continuing to draw in Aether and not a total slave to her goal), since even though Thordin technically had a similar goal to us (End the dragonsong war, kill the Ascians, and reunite Ishgard), because the things that become primals can't help themselves but singlemindly follow their plan and eat up as much Aether as they can get along the way.
More conjecture, but I'd say a world that became too infused with light results in the scouring of life off the planet, returning everything to the world's primordial beginning by sucking everything back into the lifestream. While it's not quite as bad as a void world, no one living on a planet tends to want to hit the reset switch and wait for Hydaelin or whoever to create more life on the planet.
