Emiya turned black because overuse of his mana circus burned his entire body

Shirou skin darken when he abuses Projection. See the difference between him and EMIYA. Emiya Alter went eve further and broke completely when he faced Kiara. He is an empty shell. The gold stuff on his body is a reference to Kintsugi, the art of fixing broken stuff with gold.
