R&D1 which developed those games was dissolved during the GBA's run and mixed into other teams. Games without dedicated developers or some high up pushing them (like Miyamoto) often end up just disappearing.
And, Wario Land at its peak was much bigger than WarioWare at its peak, so that's not the reason.

Wario Land 4 is amazing. I love the metroidvania-style aspects and the ability to explore entire big levels, and so many of them! I've finished it twice on emulator, and it's truly one of the best platformers out there.

Wario Land Shake It cost an arm and a leg to make and sold poorly so they lost a lot of money on it and probably decided to shut the series in their No Games Allowed prison along with F-Zero.
