Yeah, Mai's original design for CF did have her use two swords like she did in Remix Heart. I guess they decided that the game had too many sword users and even some dual wielders like Hibiki and Jubei. Thus they gave her a spear that none of the other characters used. I think Remix Heart does a good job because it shows Mai adjusting to life as a woman and you see her behavior and the way she thinks gradually changing over the course of the series. Also Mai actually lives as a woman surrounded by other girls rather than spending all her time next to a male best friend, which is pretty unusual among genderbender series. I also liked that Mai thinking about the effects her transformation has on her identity and about whether she's still the same person. It's pretty rare for genderbender manga to have the protagonist address these topics.

Mai changed as a result of her transformation but I wouldn't call her a completely different person. She still has her memories from before and her past is very important since her relationship with her parents is of central importance to her. And she kept some of her interests and attitudes from before her change.
The story starts after Mai's transformation but Mai's past as a male is important to the story. It's why she got sent to the academy where nobody there recognized her despite having met some of them and and why the girls went looking for the Azure grimoire. Also it was central to Mai's character arc since much of her inner conflict and her identity crisis stemmed from her becoming a girl.
Also see Mai change in the way she thinks and acts. E.g. she initially thought of other girls as different from her and didn't know much about how they acted towards one another but that quickly stopped as she interacted more with them. She was initially embarrassed to be seen naked by other girls and vice versa but she stopped minding after a while. At first she found it awkward to be hugged by her friends but towards the end she happily hugged them to show her affection. Early she didn't openly cry but later on she wasn't embarrassed to cry in front of others. And she stopped showing interest towards other girls and instead started being attracted to boys.

The fact Mai used to be a man does get brought up during the story both in the manga and the Remix Heart VN section in CPE; it's not something they remembered at the end. Also Mai's inner conflict and her fear of losing her original self stems from her transformation. If you remove her transformation then you eliminate almost her entire inner conflict. And Mai's desire to reverse her transformation and her attempts to find a grimoire that will do so is one of the main elements of Remix Heart.
Also genderwaps in most video games are just temporary and are thrown in as a joke. Of course they don't get treated seriously. There are some VNs that do treat genderbending more seriously though.

There is also Mai's relationship with her parents and her role as heir to a noble family, as well as her desire to be accepted by her father. The conflict brought about by Mai's transformation is very important but it's not the only thing.
If Mai had always been female you'd be eliminating most of the content of Remix Heart. It would have been very different.
