Can I still get the good ending if I used throwing knives and silencer on difficultly positioned guards in stealth sequences? I never do any stealth cqc kills.

As long as you don't kill surrendering ones you can genocide entire camps (unless it's innocent guards like the caravan traders). You get a special sound effect and desaturated effect when you lose karma.
You even get good boy points for killing slavers instead of just knocking them out.

You have to be pretty murderous to get a bad ending in these games. In the previous 2 I always murdered everyone whenever I felt it was too hard to stealth knock out and I still got the good endings since I let people live when it was feasible.
