Never watched it so I'd just do whatever.
The only thing I know about that season is that Tails' plant gf "dies" and becomes a seed that Tails plants and grows at his home.
How So? Just remove Chris and make multiple settings for the planets work similar to Mario Odyssey.
Much as I like the premise of season 3, a lot of the action isn't stuff that would necessarily fit a typical Sonic game. You'd have to l take a lot of artistic liberties to fit the story into a game at which point you'd almost certainly have to scrap a lot of the seasons best moments, which would kinda defeat the purpose of adapting the show in the first place.
I actually forgot about how much this season had several Adventure references, especially the fake emerald & Soap Shoes Easter eggs. Felt like the real SA3 all along.
She doesn't become a seed, she really dies killed by Tails.

the song during her death is pretty good, the french version was completely uncensored beside the swear words so i'm lucky.
Metarex was DBGT done right
Plot is the same minus Chris with the emeralds lost in space and Sonic and co traveling from planet to planet to find them so they can stop the evil alien empire taking over the galaxy. During their adventures they'll encounter other aliens from the series such as the whips and Black arms.
Sonic levels are Sonic doing what Sonic does all the time
Tails levels involve killing robots to salvage parts to repair their space ship as well as flying the Tornado (now modified for space flight)
Knuckles is treasure hunting looking for emeralds and other useful things
Amy explores towns and helps locals in exchange for information/money/ect
Shadow is just a reskinned Sonic
Add a Chao in space reference and you're pretty much good to go

The gameplay has elements from the last 2 adventure games and features 6 playable characters:

controls like SA2 but with slightly less emphasis on treasure hunting, there will be some but his levels will be more linear and he'll have more combat in his moveset

This is a pretty rough outline, but I'm still thinking of ideas.

The producer demands a smaller scope and a focused target. How would you do it? What is the at the core of the game?
...I mean, just basically Abridge the key plot points into 3 acts or something? I guess 7 or so Metarex encounters on 7 planets, it has a hub area kinda like Mario Galaxy 1/2, with a stage select ala Colors. I mean, it's not that hard, just make it more balanced on how you progrss with the characters for the story.
In fact, the best part about this plot is everyone outside of like Shadow and Rouge are basically in one spot. So just make it like Sonic Heroes where anyone can do the same level, just this time pick your team instead of having to play it 4 times over and shit. Give it SA2 gameplay, likely without the Mech gameplay, and maybe add back the SA1 like Knuckles stages for Knuckles and Rouge, and there.
The plant girl's death is assisted suicide. The drama of it was completely cut, making the moment a big emotional anime orgasm in one version and the quickest 180 anyone has ever taken after refusing to kill their lover.
The 4kids version is hilarious, it's pretty much "I don't want to do this :(" "but you must :D I'll live on as a plant :DDDDD" "k :)"

Not to mention in the 4kids' dub, Cosmo is just "Muh friend"
Then make Sonic and Shadow the only playable characters with the ideas I've already listed for them. They both are slightly similar, but Sonic's gameplay favours speed and agility, whereas Shadow's favours power kinda in Character Action Game sorta way.
Since the Sonic and Shadow stages were already the best part of 2, we can fine tune their gameplay to make possibly the best 3d Sonic game.
