The Chao gardens have some weird inconsistencies. There are some features only available in SA1 and SADX, there are some features only available in SA1 and SA2, there are some features only available in SA2 and SA2B.

There will never be a new Sonic game with a Chao Garden, nor will there be a standalone Chao game. If SEGA actually does make either of these despite all odds, it will be infinitely sucky, leading to everyone going back to the mods and fan games.
The answer is laziness and incompetence. Every successive port of SA1 and SA2 has cut out aesthetic and/or gameplay aspects. With the PC ports in particular, fans have spent literally years fixing the flaws resulting from a shoddy job.
