Mari is bland by design, she's meant to be the ultimate "waifu" character. Every aspect of her is what people "want" in a waifu, and since she doesn't have any faults she comes across as way worse than Rei or Asuka.

I get it now. I didn't get it back then, but after letting it simmer for a year? I get it. It's a little galaxy-brained of Anno, but it does all make sense.
The story of the Rebuilds is, ultimately, about moving on from loss. The thing is, the loss Anno is talking about is not conventional. The loss he refers to is the life you have to give up, even if you love it, so that you may have the life you need. Pre-Rebuild Evangelion, as he says, is a story of the repetition, of the defeat and triumph of the cyclical life of depression Shinji experiences. He experiences loss in a localized fashion, and finds the strength to keep on living; but because he cannot truly change himself, because he doesn't ever grow up in the final sense of leaving childhood behind, the depressive life ends in a cyclical stalemate. Shinji achieves the will to live and try to better his life in EoE, but is unable to so long as he's not willing to change himself, so long as he loves the life he has too much to allow it to change. Here we have the beginning of the cycles.

Anno's answer in the Rebuilds is to find a new place where you may be at peace, whereby the cycle of depression can be broken. To do this he brings up the theme of complementariness, and he applies it to the characters directly, with little intervention in the plot. Rei and Tsubame/Kaworu, Kaworu and Kaji/Rei, Asuka and Kensuke, and Shinji and Mari are a result of this. They are "secret" relationships that exist outside of the previous cycle of depression (Eva) that could not be seen beforehand because, in the world of fact -- of the plot of Evangelion -- the hedgehog's dilemma obfuscated the complementarians. This nature, not based in the history or fact of Evangelion, shows that while they were all focused on the mirror of depression, they could not see where their place of belonging was, they were too focused on their mirrored self, on the Shinji/__ dichotomy. This is the first nature of these.

The second nature of them is, as said, that they are truly complementary.
Asuka wishes for unconditional love and support, something that will validate her lonely existence. She finds that in Kensuke, the opposite of her instability, someone strong who focuses on others selflessly and can unshakably provide this unconditional support.
Rei wishes for the joys of everyday life and motherhood, and so finds complementation in Tsubame, a child, and Kaworu, the figure of the "father/husband" as the Adam to her Lilith.
Kaworu wishes for hope and his own happiness, and so finds complementation in Kaji, a truly hopeful man, and Rei, the Lilith opposite to his Adam.
And finally, Shinji wishes to be a better person and escape his depression, a reprieve from all the secrecy and complications of living by overthinking things, of living in the shadow of his own insecurity -- so he meets Mari, who is kind, optimistic, and lacking in insecurity and secrets.

So, what Anno is trying to show us is that dealing with loss is not the abandonment of your history, but properly dispensing with it. Shinji accepts his past, takes care of the people he loves, instills life in them, and they all find new places to belong to that are truly complementary. What Anno is telling you is the road to beat the cycle of depression is to renew your heart and your life, and to do that, you must accept your responsibility and pay your debts. There are no half-measures on the road to find a new lease on life. Even if it doesn't make sense at the time, even if it isn't based on history or logic but on a guttural leap of instinct, on the idea that you may find your complementary and you will both find a place to belong.

Fine, I'll bite. Long story short, Mari is representative of the idea that Shinji can forge new bonds with new people. No, she's not Anno's wife or anything, but it's likely that she's a metaphor for the kind of support his wife gave him. The pilots are in a new environment to represent a new future for all of them that they may embrace.

All that stuff about "oh he left the others because they were toxic" or "le BASED Anno DABS on the waifufags" is very obviously bullshit. Subverting expectations is what it does, but I don't think that was the sole purpose. Also, Red Vs. Blue was never a thing within the show, it was a thing within the fans, so there's no way the ending was to answer that.
