Given how rushed the rest of the end felt i dont think he intended to make Tooru creepy in a sexual way in particular, given that the connection is never made in the story and Araki is typically pretty straightforward about that stuff. But yeah, at the very least he groomed Yasuho.

Honestly, I don't even believe Araki intended him to be the main antagonist; I believe he wanted to make the HD the real villain and give him the stand WoU, while Tooru was his henchman and used the armblade stand. That would explain why people can see and touch WoU

When was Toru ever referenced as "Leader" by anybody? I don't think rock humans abide by human's organization methods. They were all just team mates desu, with the rock animals being subordinates/tools.
kek, but I really liked his death, it reminded me of other classics, like Vincent dying in Pulp Fiction completely out of the blue. Something something "the most seemingly unimportant things in your life might cause your demise." I think that aspect was executed splendid, because Jobin, while being in the position of the main antagonist, managed to have enough foresight that something say, a "calamity" ;^) was coming his way. That's pretty good writing.
His plan was the exact same as Toru's, funnily enough: financial gain. In Jobin's case, this was further enhancing the Orchard and making it's status both more prevalent and powerful. Josuke was a threat to it due to the way of obtaining more power for the Orchard being the Locacaca, of which only extremely few (that one branch) exist. The dilemma depicted in Jojolion was a power struggle.

It can't be a coincidence that the Head Doctor has the highest position of all the Rock Humans.
In Lucy's flashback, Toru's appearance with the fruits also solidifies the fact that he's the mastermind behind the organisation.

Getting a very brief confirmation of his death by Joshu, after 4 chapters of uncertainty about his state, is not good writing.

Its true Jobin was largely motivated by the 'summer vacation' and status stuff for most of the manga, but it doesn't really come up in like his last dozen chapters. Once Tsurugi's illness is severe he only talks about his interest in protecting him. That switch in focus makes his death feel less karmically deserved.

Hot Summer Martha was kino and gave me faith that Jojolion was only bad because it lingered too long
