The kids achieved "top level" so they had to fight something beyond top level which was always going to be an asspull. They essentially just made the Digimon devil, which might have worked if they had set it up, but yeah the lack of foreshadowing on this ruined it. I think it's a problem with the genre, they needed to be proactive with the power-creep management and they just weren't which necessitated ass pullery.

I proposed this (I'm stealing from adventure 02) basically the guy can not be defeated. However the kids sacrifice their medallions (and the ability to have bigger level digievolutions) to defeat him.
BONUS : Make the guy be the big bad who in some harry potter move decided to basically link himself into the medallions meaning that they can not destroy him since the medallions are his Horcruxes or some shit.
The alternative is that the kids need to make a a super strong blast and the only way to do it is by basically changeling so much energy into the medallions that the medallions get destroyed.
Adventure really felt like they were pulling new villains out of their asses unrelated to each other 02 might have gone overboard with "man behind the man behind the man" but at least most of the villains were connected

Apocalymon resides in the Dark Area (he's listed as a "Dark Area Digimon).
Here's an excerpt regarding the Dark Area:
"The Dark Area is a place to which Digimon are ultimately transmitted when their life span finishes or they are defeated in battle, and is guarded and supervised by Anubimon, who constantly surveys the arriving data; if their data is good, it will reset them back to a Digi-Egg, but if they are evil, it imprisons them within the eternal darkness."
Going off of this, presumably Apocalymon is the conglomeration of data from dead Digimon who were also evil and weren't given the chance to reincarnate. Of course, none of this was explained in the anime, so I can't blame anyone here, but for those who genuinely wanted an explanation, there you go.
As for the destined using their inner crest to give powers to their Digimon, yeah it's generic anime bs, but it's a running theme throughout Digimon. The children's growth (particularly if it matches their crest) leads to increased power in their Digimon.
