What frustrates her is that she doesn't have any reasons to reject him and she did like the fact that his confession was "sincere", even if it only was a huge misunderstanding that was never addressed. It's bait and I'll fight you on that, but I'm still taking it as you're not entirely wrong. Tsubame's kindness contributes to her issues, or might actually be one of them. However, she had a three month deadline, so why reject him so early? What changed? Was she even planning to reject him? It's hard to tell without seeing her thoughts from the start.

However, it's obvious why she didn't go through with it. Ishigami dropped another sincerity bomb and Tsubame realized she was doing things for the wrong reasons.

As for those reasons, I trust some of what she says. Like she told Kaguya, she doesn't want to hurt him. With Ishigami, it's clear that she appreciates just how much he likes her. The previous conversation implies a hidden jealousy of Miko, so add insecurities from her previous relationship. She also perhaps had a naive and almost superstitious notion of romance, considering the contexts we've seen her talk about it, which I'm not sure she entirely outgrew.
Everybody thinks Ishigami is cute. He's a cute guy. In fact the fact that he's so cute with how he likes her doesn't contradict a single point of "she likes that he likes her". Also, I didn't say "only". Her behavior doesn't strike me as such a one-dimensional issue. However, I feel Tsubame's feelings aren't anywhere near as straightforward as Ishigami's. She's not in love with him, but that could change. The bullshit would need to be cleared away first, though.

You don't have to even be a shipper to understand this.
Iino is a social retard who only knows how to interact with Ishigami by being a bitch to him. It's kinda like when Kaguya or Maki act tsundereish whenever they don't want to display their good will, just that in Iino and Ishigami's case their interactions are, most of the time, a lot meaner since they think the other one hates them.
However, regardless of their banter Iino still followed Ishigami, showing she did notice he wasn't okay, and that she was concerned about him. Through her usual interaction she probably tried to get him to speak, but that failed and thus she decided to watch over him without him noticing.

I think an important thing to do is treat this plot as the love triangle it is and wonder why anyone ever writes one or what the fucking point to them is. When there's a choice between two, even if it's not really a choice, you compare and contrast the options.

Just a thought, but I think we'll find Miko and Tsubame to be quite comparable, and intentionally so. They're part of the same story, so their themes are bound to weave together in that narrative. The whole "dual confession" thing where Ishigami gave them both hearts makes it obvious. Your comment about "true love" is one such area I'd keep my eye on. Jealousy is another. We've got two girls confused about their feelings, though from very different directions.
I think some of it is just that Miko genuinely kind of hates him and has a bad impression of him, even if she's been falling for him. She treated him like he was an insensitive jerk because that's a lot of what she sees him as.
