This was because archer and saber, the two people that were the driving catalyst for his development in the previous routes were removed from their leading roles.You could say illya was the major driving force for him, but really she was basing her opinion on her limited time with kerry and she herself never held similar ideals or lived a path lead by them so shirou couldn't relate. He (and sakura) will never forgive themselves for the actions they made in the HGW thus they have actual regrets unlike in the previous routes because they made hasty choices due to a time-constrained situation and nobody to relate to when coming to their conclusions.
I like to consider HF to be the route where shirou questions kerry's ideals, fate to be one where he questioned himself and UBW to be one where he does both.
