Jotaro wasn't even nerfed. He was out of the story for most of it because he'd be too powerful against most of the opponents there. He was past his prime, but he had an amazingly powerful stand and was clever on top of that. He's only weakness was in prioritizing his daughter's safety over defeating the enemy in front of him, and it cost him both times it happened.
Joseph on the other hand just forgot most of his skills and ended up only being relevant a few times outside of being the team bank account.

Why is Jolyne even trying to find Pucci after getting the disk instead of just delivering it the SWF

One part revenge and one part not knowing what he plans to do with the Green Baby.

All things considered, Jolyne and the gang actually did a pretty good job of tracking him down and taking out his reinforcements. They mainly just got really unlucky by crashing into the scene when Weather Report pretty much had Pucci dead to rights. If not for the dumb luck Pucci had in Jolyne, Hermes, and Versace showing up at the best possible time for him then he would've died and the story would've ended there.
There's really not much different Jotaro could've done to reach Pucci faster and deal with him. Hell, there's a good chance Jotaro would've been defeated at the hospital unless he thought of the same solution Jolyne did.

The only thing that bothered me is how little impact Jotaro's return had, and how there was basically no interaction with Jolyne and they slid straight into the final battle.

Him being disabled is not really an issue

If Jolyne was never a factor in how Jotaro approached Pucci, Jotaro would probably carried most of Part 6 unless someone figured out his Time Stop early on. Jotaro bit both fights because he was focused on Jolyne's safety

I think the general feeling people got while it was being released was that there would be time for closure after Pucci was defeated. Instead we get to see Jotaro unceremoniously murdered and turning into a bloating corpse in the ocean. The final arc is full of shock and sudden turns as the gang drops off one by one extremely quickly. There was never really time for them to interact. If you have Jotaro meet up with them in the time between Pucci kills Weather Report and escapes and they track him down to Cape Canaveral, then Jotaro being present at the beginning of the C-Moon fight means they'll probably win immediately and Jolyne doesn't get the brilliant moment that was her mobius strip counter.

Even knowing about time stop does little for you unless you have an ability that can counter it such as your own time-related ability or some form of AoE that time stop can't help you escape from fast enough.

I mean, Araki is the writer. He can do the fight however he wants, even introduce some random extra user to stall Jotaro if he doesn't want him to interact with Pucci. If he had chosen to prioritize the characters, he could easily have done it, but he mashed everything together into the same final fight.

If you were a long ranged stand user who managed to figure out he's blinking around you could predict where he's gonna be like Bug-Eaten did but big if here. Jotaro suffers in long ranges where he can't pummel someone or too far away to reach safety in time

It's one of those things that works better during release than it does in hindsight. Having the suspense build up and wondering how they'll overcome the situation as things look more and more dire can be really exciting. Doubly so if you expect some kind of character resolution in the end after they win. Then the story happens the way it happens and the shock of it makes that loose end even more poignant. I kind of like how abrupt it was, but I can see why many people wish they had gotten more interaction. Seeing them work together in the final fight and watching Jolyne's resolve was enough for me though.

The ending is great, I just wish there was a minor interlude or at least 1 scene before the final fight.

They are fugitives on the run and on a time limit.

Either have a valid reason for them not to be there or just dont mention them at all. Otherwise you get the man who defeated a zombie god with time stopping powers losing to a fucking rat.

With each successive part it seems the characters are forced to carry a progressively larger idiot ball for the plot to continue moving.

“Incapacitated fighting a powerful opponent while trying to protect his daughter” is a totally valid reason for him to be out of the picture.
