It's actually quite respectful. No upskirts, no stupid groping "accidents", no unrealistic character traits forcing lewd situations. All kids are portrayed as intelligent, empathic, competent and innocent. There are lots of harem shows also featuring a 12 or 13 yo girl almost fully involved in the shenanigans. MiA is an angel compared to that. Difference is Riko looks younger than she actually is (12). In the anime even moreso than in the manga.

Inside the anime and actual manga story content, there's nothing outrageously objectionable. It's all reasonably within the scope of their universe.

The drawings are actually always functional, corresponding to the situation. You sometimes can find examples where the angle can be interpreted as voyeuristic, but that doesn't refute the fact that the paneling and perspectives are focused on what characters do and say and what happens.

The punishment was spoken of before it happened, and with a good dose of terror from Riko. She has experienced it before and did again, because she misbehaved. The concept is sound: pain and embarrassment, two things that work really well in disciplining people. Did the author "have" to do something like this? Did the anime have to depict it? The answer to both is "no", but along with many other things we see both horrifying and beautiful, it helps to establish the world as both familiar and alien. A punishment like this would be unthinkable for us, but for their world which routinely sends children into a deep dark pit of despair and horror and treats those who venture deep into that nightmare as heroes and honored dead (for those that do), it reminds the viewer just how "not us" this place can be.

The only real examples we get of normal human children in this world (anime only fag, fuck off) is Riko and her friends (who aren't seen much beyond the first few episodes), Meruruk, and Nanachi. I wouldn't say any of them are the same and lack negative traits. Riko's head for the Abyss is so far up her ass she can't see straight, Meruruk is running from society because of his femininity, and Nanachi is a big pile of anxieties and depressions (for justified reasons). Even the other friends at the orphanage are different from Riko. They're hardly flawless characters.

Oh, the necessary nuances are there. Riko's character is pretty extreme in its daredevilishness and determination, actually. Reg is more introverted and isn't too stable emotionally. Episode 10 is a wonderful display of character if you look behind the harsh events. The side characters are also different. The whole conflict between Nat and Riko clearly showed that.

The problem is that it's one and only conflict between kids in the story. I liked Riko's conflicted feeling about her mom too, but once main characters entered the Abyss they become progressively less interesting as well as their relationships.
