I read from somewhere (and it's in no way confirmed) that it's supposed to represent the two characters overcoming their big hang-ups; Shinji getting rejected, because he feared rejection from others, and asuka learning to accept someone (with the face caress thing) since she always pushed people away. It's just a retelling that despite pain and rejection existing in the world (the choke), that understanding and acceptance can also shine through (Asuka counter arguing with the caress). It's bittersweet yet hopeful.

Shinji rejecting Instrumentality and going back to a world where rejection and pain exist is important and character growth. It shows us that, by choosing to go back to this world, he feared rejection and pain but decided that he must face that fear.
The caress shows that Asuka has grew also. She would reject, yell at and belittle Shinji out of fear of him getting to close to her (even though this is what she wanted, she was conflicted about it), making Shinji's own accusations against her in Instrumentality true, just as her's towards him were true. The caress shows that she learned that she has to stop pushing people away and instead learn to accept them into her heart.

Trying to explain why Shinji or Asuka did the actions they did in the last scene any further is hopeless because it is purposefully ambiguous and there are tons of different interpretations. The only thing that matters truly is that they both chose to reject Instrumentality and that there is hope for both of them to find joy and happiness within themselves and each other if they choose to pursue it. At least I think.

Also, I subscribe to the interpretation that he choked her to confirm that pain and rejection exist in the world he is living in, to confirm the choice he made of returning is real and not another dream. But then again who knows, it's more symbolic and thematic than anything and trying to argue about literal reasons they did these things will never get anywhere. I doubt even Anno knows.

To Asuka, Shinji was a friend and rival, a person she simultaneously longed for yet wanted to keep at a distance. She was lonely and wanted his affection, but couldn't openly admit that to herself or him and so hoped that he would 'man up' and force her ego down while also pushing him away.
