He messes with the gears, Maria shows up, as a stinger he claims her to be Fine. When asked about this at the start of the next episode as Hibiki is concerned about Maria, he glares at Maria and muses that he'd like to know that as well, because he very clearly is not buying this shit wholesale. The show continues in that vein where he just sits around occasionally asking when Fine is going to show up, if she's really Fine, etc... until he gets tired of the farce and his plans are far enough along that he just starts slapping hos.

Ryoko went to the FIS with the knowledge that there's an talented heretical entity that reincarnates along specific lines and historical evidence of this entity. She probably pitched it as how great it would be to have a mastermind of Relics and Song magic literally drop into their lap with a minimum of shady human trafficking (Which they were probably doing anyways. America bad remember?).
Ver and Ryoko make contact on the surface level of the organizations: Neither of them mention their deeper connections in fucking human trafficking and experimentation (Remember that Ver is entirely trusted at the start of G).
Ver is suspicious, but grateful for the help. Ryoko sends him and Nat toys all the time in exchange for their little creche.
Now here's the important part: It doesn't matter if Ver knows that Ryoko is Fine... Knowing it earlier just means another point on the historical record (Ver's crazy, but not suicidal. He's not going to make a power play against a Sumerian demigoddess. Knowing it after the Moon Attack means he's is already prepared to receive the reincarnated Fine.
Finding out that Maria isn't chosen isn't shocking, but is intriguing: Ver's interest (Which he obviously exploits) is the fact that Nat doesn't have any leverage on him anymore: Maria is just another Geah user who relies on his Linker. This is why he becomes more aggressive after this point: Nat's a cripple and Maria is (mostly) useless.
The only thing we know that Ver doesn't know is that Fine doesn't intend to manifest again. Hell, we don't even know that until the end of G, where she admits it. As far as we knew in the field, Either Kirika or Shirabe were going to be replaced shortly. This, as it stands, also does not matter to Ver: He only cares that he's actually got the most leverage between Nephilim and the rest of the FIS's reliance on his technology.

The problem I can see is mindset: We see Fine in a separate, visibly different design and don't immediately catch that Ryoko is structurally identical.
The butterfly motif is probably the earliest hint, with the Durandal incident or Ryoko's obsession with Hibiki being tier 2.
