Because the side materials and later The Different Story shows that Kyouko used to be Mami's junior until Kyouko's family all died and Kyouko became cynical and left. In the anime Kyouko only stays out of Mitakihara out of respect for Mami, and in the PSP game when Mami dies Kyouko leaves a memorial at her grave.

This extends into Magireco where both Kyouko and Mami spend a lot of time thinking about their past and how they both want to patch things up.

From most perspectives there isn't anything, she's kind of a Mary Sue.

TDS itself is another timeline but Kyouko and Mami being partners before the events of the timeline is canon.

It's only ever hinted canonically only by that they knew each other by name and Mami mentions a magical girl she once knew that made a wish for someone eles's sake. (Could be any)

If you really want it put into words about why the hand hold works in that scenario is because it's essentially Sayaka compensating Kyouko for her hostility. Also technically in Madokami's timeline which kicks off Rebellion the two manage to form a neutral relationship before Sayaka bit the dust. Which is evidenced by Kyouko's behaviour after Mami explains the Law of Cycles did her in.
LoC Sayaka got to recognize Kyouko's hardships and in so regretted never giving her the recognition. Which is why she does so in Homura's barrier because this Sayaka is her actual self playing the facade. The intertwine hold is just the tip of the iceburg of letting Kyouko at the time that she's already aware of Sayaka being dead that Sayaka does in fact regret leaving her.
