Shinji is a lonely faggot who no one likes beyond acquaintanceship (Kensuke, Toji), professional duty (Misato) or some at moderately friendly relationship (Asuka). Shinji knows this and deep down hates himself for being the whiny, shy, insecure and unloved retard that he is. He also hates other people because he thinks everyone hates him too. He doesn't get close to people for this reason, ie he's afraid and assumes everyone doesn't like him but is too polite to say it to his face. His whole life he's been passed around and unwanted, and he knows he has no personal meaning to anyone else. That is, no one really understands and wants him for who he is, but for some other reason. Throughout the series the other reason is mostly his ability to pilot. More than anything he wants someone who loves him and needs just him unconditionally, but he this he is far too unworthy and this is a faraway dream.
Kaworu is Shinji's ideal. Kaworu doesn't seem to want anything but his company. Unlike him Kaworu is talented, free from anxiety from constantly doubting himself and doubted by others, and above all is capable of the sweet unconditional love his emotionally stunted self can only dream of. He is everything Shinji wants and wants to be. So he seeks him out, and is amazed and unbelievably grateful when he finds out that Kaworu not only understands how pathetic and unworthy he feels but still loves him.
But because of the events, Kaworu is destined as Adam to wipe out humanity. But instead he gives his life for Shinji so Shinji can live and have a chance at self realization. Shinji is forced to kill the only person who ever understood him, the only person who ever said that he loved him, and the only person who ever made him feel something other than unwanted and unworthy.
