I feel like Case Files has a number of flaws. It doesn't really have much worth as a detective series give that it's pretty unlikely that anyone can really gather all the clues together and solve the mystery on their own, so it lacks the "Hey reader/viewer, try to solve it as we go along!" factor. Motives are also hard to pinpoint because we seriously know almost nothing about the victims/perpetrators. And even if you're familiar with the universe, it's not like we could possibly guess that the Wild Hunt is involved. There really isn't a whole lot of intrigue.

Contextually it doesn't really matter in Fate. Human Order is strong in Fate which is why servants exist, why the counter guardians exist, why archetypes don't exist, and why DAAs don't exist. FGO and Strange Fake are the only places where both Tsukihime's True Ancestors and Fate's Human Order exist simultaneously and why Nasu classifies them as strange universes. So by default pretty much everyone is good at vampire hunting in Fate because no vampires ever get strong enough to be more than a zombie plague.

He would have fucking won since Nobu has territory and fame advantage in Japan. Like, he's one of the greatest and most controversial anti-heroes of the nation. Ultimately, she would have taught Waver most of the same lessons Iskandar did though albeit with a more individualistic and megalomaniacal bent. Whether she would still use the Angra grail or not (in her original story, she sacrifices her life to help Okita stop the empowered Maxwell's Demons from using HGW energy to ravage the world, but that's only because she acknowledged her as the superior hero) is up for debate.
She probably would have lost to Gilgamesh or Saber though. She just can't compete in terms of sheer firepower. She has an affinity-advantage against Servants with large amounts of mystery, but she can't really defend against Gate of Babylon, Enuma Elish or Excalibur.

Things work with mystery as its foundation. The less people know about a particular magecraft, the stronger it is - this is why magi hide their secrets from each other, and this is why Waver is hated by them, since he has a tendency to destroy their secrets in front of everybody during his detective explanations.
But paradoxiacally, these mysterious foundations must also have a widespread basis for them to be able to serve as a basis to begin with. You can't just make up some bullshit that only you know about, it must be things like angels (and esoteric stuff associated with them), myths, occult and so on.
That's the general gist of it. How it works on individual cases is up to the writer, and here in Case Files the occult stuff that actually exists here irl was used for it.

His ridiculous potential as a magus seems pretty much in line with Manaka. His ability to see "it" is probably a Pure Eyes ability of some sort. Shiki's Mystic Eyes of Death Perception is something that she always had, but simply didn't awaken to. Flat's ability to see "it" is most likely something of that nature.
What's strange is his lack of functional knowledge. He tends to do things by instinct, but he doesn't have that sense of ominscience that Manaka and "Ryougi Shiki" have. Maybe the quality of his connection to the Root, if he has it, is of lesser quality than Manaka's. Manaka's own function as a terminal for the Root was inferior to Shiki's to begin with, since Manaka is limited by the number of her circuits. She can't function as an omnipotent wish granter the way "Shiki" can.
Perhaps it could be the case that he can "observe" the root, and thus apply what he "sees" to perform ordinary magecraft boosted by his outrageous circuits, but ultimately his brain isn't directly wired to Akasha.
So like, in terms that the scrubs at Modern Magecraft like to use, he can access part of the source code behind stuff that he perceives with his senses, rather than having cosmic google installed in his head.

I don't know. Kirei was pretty worn down after taking out a few of Caster's skeleton warriors but Gray wasn't even breaking a sweat after taking out a bunch of those Black Dog things. Gray only seemed to get tired after having to user her NP.
Kotomine was past his prime. Also, the Burial Agency isn't entirely combat oriented; there are members who can't fight worth a damn at all. Ciel's just one of the especially combat oriented ones. Kotomine wasn't a member of the Burial Agency (there are only seven members in the Burial Agency and one sub-member), but he was a Church Executor, who generally ARE combat-oriented. There's also Riesbyfe, who was a member of the Vestel Shield Knights, but we don't really know anything about those and she can even give Ciel a bit of a run for her money. Kotomine was probably somewhere below her.
What Kotomine has is experience. Even past his prime, it'd be tough to take him down for most humans. Shirou had enhanced physical abilities after getting Archer's arm grafted on him, but he was nearly killed by a dying Kotomine.

It's a Reality Marble that causes pain for those with high divinity simply by being caught in it, and against those with high divinity, it's difficult to stay alive.
But as far as I'm aware, Nobunaga doesn't have any actual defenses that would render attacks like Excalibur, Enuma Elish or Vasavi Shakti ineffective against her. And there are monsters like Heracles who would just keep moving forward even as his HP goes down. It's a bit like how since Georgios is said to have an absolute advantage against all dragons and thus people take that to mean that he'd beat Saber with absolute ease, but I'd like to see him tank an Excalibur to the face.

Saber isn't especially divine. She has high mystery due to her dragon factor, but she has no relation to gods. Demon King of the Sixth Heaven does have a strong effect on mystery, but it's most decisively effective against those with high divinity. As long as she grits her teeth and bears it, she can probably blow the entire thing away with Excalibur.

Honestly, after her Factor of the Dragon is rebooted, she displays no issue with firing it off. She manages to fire it pretty easily in her battles with Gilgamesh and in Fate/hollow ataraxia. It may have been due to her condition that it took so long against Assassin and Rider.
