It's good that he's going to be suspicious of Loid just because he's a massive siscon and not for any other reason.
I expect some very elaborate plans from both of them to try and figure out the other without either of them realising that they're probably a bit too good at it for supposedly being a doctor and a government worker

It's a gag in this chapter yes, but it's foreshadowing for future chapters.

I agree. The only thing that would tip him off to anything gov related would be if there's records of Anya from whatever experiment gave her the powers.
