E=MC² Is more the explanation of cause and effect than a blueprint of how something can be done. On the basic level it tells you that; Energy equals mass times the speed of light squared. It's not really something that applies to a primitive life. You use it for things like doplar radar to track weather changes from a satellite, GPS, Nuclear power and applications, space travel, and hypothetical time equations. There is a reason why they only briefly mention this when teaching it in schools unless you're majoring in physics where you'd use it all the time, but instead spend more time teaching things like the Pythagorean Theorem which is used as a cornerstone of most major forms of math.

So the issue with E=MC² is more in it's application. Sure you're smart but what are you going to do with it kind of equation. Where as a² +b² =c² can be used in a large multitude of applications from measuring distance, construction, navigation, land surveying, etc. Which we see that Senku doesn't have a grasp of based on his failure to make a fully accurate sextant. He blames the material he had to work with not being metal, but had he used the Pythagorean Theorem correctly it wouldn't matter what the material was. The point though isn't that the science is flawed, it's that the character is arrogant and messes up a lot despite claiming to be a crusader of science because he does things unscientifically.

As I said above it has it's uses and you would have to be smart to implement them, but the character puts too much importance on the equation over other far more useful equations. It is viewed though as a breakthrough and far before it's time. It took over 70 years for our science to advance enough to actually prove that the theory was correct which made it a formula. A lot of people piss and moan that Einstein gave us this theory and we used it to make a bomb, when in reality they have no idea the applications that it has and doesn't have. The bomb was made with or without the theory of relativity, all that E=MC² did was explain why it worked which a lot of people can't understand, and thought that since the equation was being used to explain why something works in causation and effect into a blueprint of now you can make a nuke only knowing that equation.

Using cogito, all he could derive from that situation was that because he was thinking he still existed in some form. He had no way of knowing in what state he was in, he could have been a brain in a jar being fed sugar water for all he knew.
