Honestly, story was kind of all over the place. At first you have conflict between space humans and giant squids, then you have pirates, then you go back to squids and after that the grand finale is a almost totally unrelated battle against some crazy fanatics.

I think you just haven't really seen a work that's "all over the place" if you think Gargantia wasn't thematically coherent. Gargantia wasn't about squids, but Ledo's (and Chambers, to some extent) growth, and you have actual combat against Hideauze for like 10 minutes of the entire run-time. You even list pirates that were a very marginal arc mainly acting as an introduction to the world as a factor distracting from the supposed main plotline. If anything it's your perception of the story that's all over the place.

While I agree the enemies were introduced with near no foreshadowing, I'd also argue pitting Ledo against his former ally was something needed to actually complete his character arc, so it was more than a natural conclusion for the story. It could have been done better, but by all means, it's not "unrelated" to what the series in its core was all about.
